System Merge configure plugin doesn't update Sys$Path

When merging in a copy of !System which contains a new OS version directory (e.g. 400), Sys$Path isn’t updated to include that new directory.
The plugin should probably re-run Run after any merge operation (or at least after adding a new directory) in order to make sure the path is updated, allowing the new modules to be used immediately.
